An FA spokesman said: "We are looking into reports of an incident in the tunnel, which may have involved the Chester chairman."
Both clubs have now been charged by the FA with failing to ensure their players conducted themselves in an orderly fashion. They have until December 13 to respond.
Shrewsbury secretary John Howarth declared: "We'll look into it over the next two or three days and see which way we're going to approach it.
"We've got to look at all the facts and assess the pros and cons. We've got to do our homework a little bit and then make a decision."
Chester have already caught the attention of the FA's disciplinary body this season in relation to trouble that broke out in their 1-0 defeat at Barnet in October.
That incident saw them slapped by the same charge under Rule E20(a), an offence which they admitted on Monday, as well as requesting a personal hearing.
