Henry's rare exit was greeted by sarcastic cheers when he made way for Adam Hammill and Adlene Guedioura replaced Stephen Hunt.
"I'm not bothered what anyone thinks; it won't stop me picking him," said the boss. "If I want to pick him, I'll pick him. I set a team out to win games and entertain the fans.
"And how the fans react is up to them: They pay their money and they can react how they want.
"Whether I'm happy about it is another matter, or whether it will help us or not is another matter, and whether it helps the individual is another matter.
"But the response from a lot of fans at the end was pretty good. Karl's fine about it – he knew I changed him because Adlene might pop one in the top corner."
Midfielder Jamie O'Hara used Twitter to criticise the Molineux masses over the treatment of Henry.
"Thought it was shocking that the fans cheered Karl off, a player that gives everything to the club deserves better from our fans," tweeted O'Hara.
Meanwhile, McCarthy insisted Wolves felt as if their hearts had been ripped out of them. They were denied a clear penalty when referee Mark Halsey failed to spot Steven Taylor's foul on Jamie O'Hara was inside the area. He blew for a free kick.
Then the linesman wrongly deemed Matt Jarvis to have headed the ball back from out of play for Kevin Doyle to equalise late on.
